This paper describes a dataset of a custom oligonucleotide two-colour microarray analysis that was carried out to compare the transcript expression levels between untreated (normal) and Pt-ptc + Pt-dpp double pRNAi embryos at late stage 5. Array spots that showed the intensity ratio of [Pt-ptc + Pt-dpp double pRNAi]/[normal] &lt;0.6 were categorized as positive. The expressions of most, not all, of the transcripts related to the positive array spots were examined in embryos by whole-mount in situ hybridization. Some of the stained embryos showed distinct patterns of gene expression.
