- Outbreaks of Avian Influenza in Indonesia have occurred since 2003. Avian Influenza has a significant economic impact on the poultry industry because of the high mortality and morbidity, decreased production and increased management costs. At the end of 2012 AI virus cause high mortality in ducks. Based on phylogenetic analysis of AI viruses are classified in clade 2.3.2, whereas the previous AI viruses are classified in the clade 2.1.1, 2.1.2 and 2.1.3. Nonstructural 1 (NS1) protein of Avian Influenza virus contains two functional domains, namely the N-terminal RNA-binding domain that functions against the host immune response and C-terminal effector domain that interacts with a cellular protein. One that plays a role in the replication and cause disease AI is amino acid C-terminal motif nonstructural 1 (NS1) protein. Sequence analysis of nonstructural 1 (NS1) protein influenza virus that derived from poultry have ESEV motif at the C-terminal and the human influenza virus has RSKV motif at the C-terminal . Residue C-terminal NS1 protein of avian influenza virus subtype H5N1 need to be assessed as affecting pathogenicity and virulence of the virus . This study aims to determine the amino acid motif in the C-terminal nonstructural 1 ( NS1 ) protein of avian influenza virus that infect ducks in 2013. Fifth samples from AI case in ducks in Tulungagung and Blitar in 2013 are used in this study. The method used is the isolation of virus from field isolates and identification of avian influenza virus subtype H5N1 using the technique of reverse transcription polymerase chain reaction (RT-PCR) and continued C-terminal gene of NS1 protein amplification process and sequencing. Sequences obtained were analyzed using the software MEGA 5.05 to know sequences of amino acids C-terminal gene of NS1 protein. Analysis of the sequencing results showed nucleotide homology levels reaching 93.3 to 96% and amino acid homology levels reaching 90.8 to 94.8% between isolates 2013 compared to the 2003 � 2008 Indonesian AI isolates. All isolates in 2013 found a deletion of amino acids at positions 80-84, D92E amino acid substitutions, all isolates have amino acid alanine (A) at amino acids 149, and have amino acids variation of lysine (K) and glutamic acid (E) at posistion 196. All isolates have ESEV motif at PDZ ligand domain.
