- Indonesia local horse (Equus caballus) known with area names in Indonesia, which are: Makassar horse, Gorontalo (Minahasa) horse, Sumba horse, Sumbawa horse, Bima horse, Flores horse, Savoe horse, Roti horse, Timor horse, Sumatra horse, Java horse, Bali horse, Lombok horse and Kuningan horse. Recently, Indonesia origin local horses threatened with extinction, so it needs insitu and exsitu conservation using morphologic and physiologic of profiles, and molecular genetic study. This research was designed to study the morphological and physiological profiles, and genetic marker of Indonesia local horses using coding gen cytochrome B (cyt b) and non protein coding area (D-loop) mytochondria. Horse and horse's blood research samples were Batak, West Sumatra, Priangan, Kedu, Tengger, Lombok, Bima, Sumba and Minahasa horses. As a comparison are cross-breed and Thoroughbred horses in Indonesia. Blood samples were processed for DNA isolation and genetic analysis. Amplikon or PCR products were purified with chromatography column, continued with sequencing to define its DNA sequence. The primer for cytochrome b is CYTBECF (5'CCA GCC-CCC-TCA-ACC-ATT-TCA-TGA-TGA AA'3) and CYTBECR (S' ACT-GTT-GCT-CCT-CAA-AAG GAT ATT TGG CCT CA'3). The primer for non protein coding area (D-loop) is ECLOOPF 5'- CGCACATTACCCTGGTCTTG-3' and ECLOOPR 5' - GAACCAGATGCCAGGTATG-3'. DNA sequence potention of horses's cyt b and D-loop mytochondria evidenced through genetic diversity analysis between horses species using program MEGA version 4.1. Results of this research indicated that Indonesia local horses were divided into two different kinship relationships group and supported by the same morphological and physiological profiles and molecular genetic analysis based on D-loop mytochondria. The first group consisted of Kedu, Tengger, Lombok, Priangan, Batak, Bima, and Sumba horse which have kinship relationships with Przewalski horse. The second group consisted of Sumbar and Manado horse which have kinship relationships with Nerco, Princes, Costal, and Sukur Thoroughbred horse. Genetic diversity and cytochrome b gen (123 amino acids) 371 bp sequence result phylogram were not really able to differentiate kinship relationships between Indonesia local horses and Indonesia Thoroughbred horses. Genetic diversity using D-loop sequence could differentiate kinship relationships of interspecies local horses and Thoroughbred horses in Indonesia.
