SnakeCube: containerized and automated next-generation sequencing (NGS) pipelines for genome analyses in HPC environments

  • Abstract: The rapid progress in NGS technology and related bioinformatics tools has encouraged research towards finding the meaning of diversity and conservation through genome analyses. The biggest challenges of the field involve coping with issues emerging from the swift production of new algorithms, versions and packages, as and the establishment of common, standardized analysis approaches that promote transparency and integrity in research. The containerized pipelines of SnakeCube automate the chained execution of various command line tools, run within isolated, secured environments, scale for use in HPC domains, and work toward the establishing of universal, portable and reproducible NGS analysis routines.
